A local administrator in a tsunami-affected district in Tamil Nadu state said that 10,000 people had been moved to relief camps.
More rain has been forecast for the next two days.
Heavy rains at the end of October killed at least 100 people across southern India.
At least 10 out of nearly 60 camps housing tsunami survivors have been inundated after the rains in Nagapattinam district, local administrator J Radhakrishnan told Associated Press.
Nagapattinam was among the worst-hit tsunami areas in India.
"We need everyone's prayers to come through this," Mr Radhakrishnan said.
The state authorities have advised fishermen to stay ashore and ordered all schools and colleges to shut in view of the weather warning.
Stampede
On Sunday, six women died in a stampede for flood relief aid in Tamil Nadu.
Dozens of others were injured in the crush outside a college building in the state capital, Madras.
Hundreds of people had gathered for money and food to be distributed to flood victims.
Officials said the stampede began after a rumour that the distribution had begun.
Last week, several hundred tsunami survivors in Nagapattinam were made homeless after a fire engulfed their shelters.
The tsunami made thousands of families homeless along India's south-east coast.
More than 6,500 people were killed in Nagapattinam.
